Many distros have to figure out ways to "unify" small differences/inconsistencies like this that exist in the Linux world. Some apps/distros prefer /usr/share/applications and some prefer /usr/local/share/applications (don't ask me why!) This is probably not considered a bug. in regards to WHERE a desktop entry should be placed. Why does this happen? I think it's because on Linux there is a bit of inconsistency between different apps, distros, etc. Not sure what the algorithm is for that "figuring out". It's probably saying "Freefilesync (Freefilesync)" because "Freefilesync" is the only thing that it can "figure out" to distinguish it from the other entry. Your situation looks just like my situation. So, for some reason, it is detecting two desktop entries of the same application: one that was probably caused by the installation itself, and one that you manually created. In my case, un-checking the box in the "Other" category fixed the issue. It is not automated, but its quick and easy to use, and asks just the right number of questions before anything happens, so you wont lose files accidentally.
